https://www.pogo.org/ - Project on Government Oversight: exposes all the government corruption it can
http://irusa.org/ - Islamic Relief USA, helps those in need worldwide and in the USA with food, medicine, and support of various kinds, guided by Islamic principles, and if any religion really knows how to do charity well, it's Islam
https://www.boulderfoodrescue.org/ Boulder Food Rescue. The founders determined that enough good food was thrown out every day to sustain everyone hungry in the area and decided to do something about it. They have volunteers that go around collecting this food and distributing it to low-income communities.
https://greatnonprofits.org/ - Great Nonprofits; ranks nonprofits and gives the general public a platform on which to rate them. Very convenient for finding nonprofits near you in major cities
https://www.ramusa.org - Remote Area Medical. Gives free health care from qualified volunteers to people who need it in pop-up clinics.
https://ufw.org/ - United Farm Workers, the original union established by Cesar Chavez. Stands up for the rights of wage slave farm workers.
https://www.doctorswithoutborders.org/ - It's Doctors Without Borders. If you haven't heard of them, you need to.

https://www.salvationarmyusa.org/usn/ Speaking from experience, this organization does a ton of good. It is evangelical Christian, but even if you're not Christian they'll still help you. And they will believe you'll burn in hell but that's another story (see their official beliefs).
https://www.alleycat.org/ The nation's first trap-neuter-return program for alley cats, preventing stray cat euthanization and advocating for better veterinary care for cats
